Digestive issues?

I take acid reflux medication but am still having issues. Almost daily I have gas pressure in my chest and excessive burping and gas, every morning I wake with my lower abdomen hurting.

This sounds different from general acid reflux. Having gas pressure and excessive burping or eructation may be due to something else. Since it has been an ongoing issue for 2+ months, I advise you see your primary doctor who likely can refer you to the gastroenterologist.
I would think that you would need to speak with your gastroenterologist and get further stool samples and blood tests to make sure that you have or the diagnosis is corrective only acid reflux. There are numerous different elements that can that be a sign as opposed to the diagnosis. So thank you very much for requesting my advice and I wish you well.

Persistence of GI symptoms in spite of pantoprazole means that the problem you have is not acid related. It is probably something else, e.g. hypersensitivity of the esophagus or stomach, hiatal hernia, bloating from carbohydrate malabsorption, etc. A good GI doctor who goes beyond just doing procedures should be able to make a diagnosis to help you.
